Clean Save for Challenges Installed for Other Saves

I know there is a way to keep mods out of a specific save file, but keeping it installed in your other games. Can someone please provide instructions?

I do it slightly differently. I have 3 user profiles on my computer, and switch based on what I am doing. My personal profile is modded. I have one named "challenge stuff" and one named "dynasty stuff." I just switch users to play the game I want to play. This method has the same effect as doing a factory reset, but I don't have to move folders back and forth.
