I moved them out of the house through Edit Town, I had a Genie use her magic to clean the house, nothing stopped it. There is no trash on the roof I checked. I don't get it, the house is spotless, there is no trash anywhere.

I had that once and it was in the Sim's inventory.
That's what I thought might be the cause, but my Sims have no trash, and the moodlets only occur in their kitchen.

Maybe one of the counters is dirty or there is spoiled food in the fridge? Is it the 'disgusted' moodlet that they get?

Disgusted and filthy surroundings are the moodlets. The counters are clean and no spoiled food in the fridge.
Edit: I deleted all the counters and the fridge and the moodlets are still there.

I had that once and it turned out to be the rubbish bin which needed emptying, have you tried taking out the trash? I think old or destroyed (By strays) newspapers can cause that moodlet too.

There's also a rare situation where something like a pizza box can get stuck in the walls, in the floor, or ceiling.  You'd need to move everything in the room and look carefully at everything.

I deleted the ceiling, and the filthy surroundings moodlet went away, I deleted the whole room and the disgusted moodlet stayed. I deleted the house, and put a copy no bad moodlets. I think i'll just move them out of the house. I wonder why the Genie's cleaning magic didn't help it.

hello
i had the same problem since i installed pets (straya dog or cat came to my house and scratched the newspaper)
and the solution is
dont give your sim any action ,and cancel any action (like watching tv, painting, playing etc which will automaticly appears) untill you see your sim want to remove the trash
fence your house so no pets come
and keep recycling your news paper and if you see a pet scratching it ask your sim to shoo the pet

That makes sense but I have a Sim that is neat so I tried to get him to clean the house. He would have the icon for cleanng and drop it like nothing was dirty. There was one newspaper that was old, but I had them throw it away and the moodlets still didn't leave. It's OK now, I deleted the house and put a copy of it, in it's place. I just wish I would've had the Food Replicators in the copy, but I have them. I moved them out and in the copy, same town. Lost all her fish, including Deathfish but it's a small price to pay to get rid of the glitch.

Was there a fire in the house? Burnt floor tiles will trigger the negative moodlets, and they can be impossible to fully clean up if they're sharing a tile with an object.

Nope, there was one but I didn't save it because I didn't what my Sim's Bachelorette party to turn into a disaster. It got started by their deep fryer, which I didn't think could start a fire if something was left cooking.

I had that happen in my legacy house. I couldn't do anything to fix it.  I build and demolished walls to figure out where the affected square was, and when I did, I tried everything.  Demolishing the cabinet, floor, and ceiling there did nothing to make it go away.  Eventually I had to wall that one square off and build around it like an oddity.  It's a very annoying bug!

This his happening to me now and the Genie won't help either. The thing is, I am playing in an empty lot with no walls. I mean, I do have a bathroom with walls around it but the moodlets appear while in the kitchen. If I send the sims to the bathroom, the moodlets disappear while they walk towards it and reappears when they are back near the kitchen. Now, how could a pizza or something like that get stuck in a wall if I don't have any!? I have changed all the furniture in the kitchen, the fridge, the oven, the counters, even the table with no luck.
