Can I place a large lot and add more than one building on it?  In MF I want to take a 64 x 64 community lot and place as many buildings as possibly. 
Can I do that?  Or do they have to go on individual lots?

Absolutely! The only problem with that is you won't be able to "Label" the community lot multiple things. As in, when you go to declare what kind of community lot it is you won't be able to say "Bookstore, Theater" etc. It will probably be known as one thing like "Visitors Allowed." Sunset Valley actually uses multiple Rabbit Holes on one lot - it's the strip with the Theater, Grocery and Bookstore.
 
I want to remove the combined rabbit holes of some businesses; such as diner, grocery store, book store, spa, and the movie theater (which is the criminal headquarters), and the Bistro.  Replacing them with ones from SV, RV and AP. I want to place as many  as I can of them, if possible, on the same lot.

I want to add the military base from SV or another town, but that means there will be two, as the other one is in City Hall, so can I still add that one or just give up that idea?

Of course you can add a second one! Some people use multiples of a lot of buildings (two schools, two diners/two Bistros) it's very common and it won't cause any damage to your game. In fact - there may be a way to have your Sim "transfer" locations from one building to another, but don't quote me on that! I'm only saying that might be there because of the option on Restaurant locations. :) Good luck!

I know I'm reviving a dead thread again, but I was wondering, since you CAN place more than one building on a lot, as Janna was wondering, how does one actually do that? Every time I try to put a building on a lot, it centers the building in the middle of the lot. Is there something specific I need to do for commercial buildings?

Rabbit Holes should be under the Community Objects tab in build/buy mode.  At least I think that's where I remember them being.  I don't bother changing them out much myself.

I think you have to be in Edit Town to find the option of community buildings come up.  I know that I save most of mine from Edit Town, but I have added some from the Buy/Build section.  Those you can move around and not have to center them.  Makes it a whole lot better in changing things like the parking or how close or far back you want the building to be. 
For the ones that aren't in the buy/build section and have to save from a town, sorry you are stuck with having them in the center of the lot.    Frustrating, I know.

If you are talking about placing more than one rabbit hole on a lot you start with your empty lot.  While in Edit Town mode click on the lot and choose the Build/buy option.  That will take you to the empty lot.  While there, click on the build option and once it comes up click on the little icon to the right that should bring up a variety of community lot buildings.  These are the buildings you can choose from to place multiples on the same lot. Rabbit holes should go under "Visitors Welcome".  When I was remodeling in SV I placed the spa right next to the bookstore on the same lot and both showed up in map view with their proper names.  You'd be surprised how many rabbit holes can fit on one 64x64 lot!  Another option is to use the basement tool on that lot and place your rabbit holes under ground.  You will need stairs leading down to the rabbit hole of course, but this would allow you to build your own building on top of the rabbit hole.  Your Sims will simply enter your building and go to the stair case and "disappear", just the way they do in a normal rabbit hole, to go to work, shop, or whatever.  That way you can created whatever appearance you want the town your are building/remodeling to have.  I even did it with multiple rabbit holes underground on the same lot with a different building on top.

In the following picture you will find 3 rabbit holes from two different towns on one lot plus the little building to the extreme right is a bathroom and behind that is a stairway leading down to a fourth rabbit hole, Plumbob Backlot.  You can barely see the stairway hidden by the yellow fantasy tree to the extreme right.
